The Empire of Nicaea was a Greek state formed in the fallout of the 4th Crusade, and refounded the Byzantine Empire 57 years later. Their flag is a variation of that of the Palaiogoi, their ruling dynasty.

Trebizond

The flag above is attributed to the Empire of Trebizond, a Greek state founded by the Kingdom of Georgia. Their flag shows a variation of the Eagle of 395 used by the Byzantine Empire.

Coat of Arms of Gothia/Principality of Theodoro

Nicaea

Gothia, also known as the Principality of Theodoro, was a Greek state in southern Crimea that survived beyond all other Hellenic nations. Their flag shows the standard Greek double-headed eagle with a cypher around it.

Flag of the Septinsular Republic

Septinsular Republic

The Septinsular Republic was a nation under Ottoman and Russian suzerainty from 1800 to 1807, until their fall to France. The flag depicts a lion similar to that of Venice, as Venetians were the majority in the area after centuries of assimilation and ethnic cleansing.

Flag of the Cretan State

Crete

The flag above is is attributed to the Cretan State. It is similar in design to the flag of the First Hellenic Republic, but differs in that of its top left corner. As opposed to a blue corner, Crete's flag had a white star in the middle on a red field.

Flag of the Principality of Samos

Samos

The Principality of Samos was a Greek state under Ottoman suzerainty. It was founded by a Hellenic guerilla group whose ferocity forced the Ottoman Empire to give the island of Samos autonomous self-rule. The flag above is also inspired by that of the First Hellenic Republic, but as an Ottoman tributary state, its flag was changed so that the top 2 blue sections would be replaced with a Turkish red. This flag stopped circulating when the Principality annexed itself into Greece in the first Balkan War and declared war on the Ottoman Empire.

Flag of the Free State of Ikaria

Ikaria

The flag above is that of the short-lived state, the Free State of Ikaria. The small island's government was led by a rebellion against the Ottomans in the First Balkan War. In the end of 1912, it was absorbed into a united front of the Kingdom of Greece and Hellenic rebels. The design of the flag is similar to that of Switzerland with a blue field.

Flag of the United States of the Ionian Islands

Ionia

The United States of the Ionian Islands were a protectorate of Great Britain descending from the Septinsular Republic and preceding the Greek territory of the Ionian Islands. The flag is almost the same as that of the Septinsular Republic, but the lion is fixated at the bottom right corner and the British flag is on the top-left corner. The flag has a blue field and is surrounded by a gold-colored outline.

North Epirus

The Autonomous Republic of North Epirus was a Greek-majority autonomous region in southern Albania. Its flag depicts a variation of the eagle in the Byzantine Imperial Flag with the field of the flag of the First Hellenic Republic in the background.

Flag of the Areopagus of Eastern Continental Greece

Eastern Greece

The flag above is that of the revolutionary provisional government of Eastern Continental Greece in the Hellenic Revolution (1821-1830). The flag's background is a vertical tricolor of green, white, and black. The cross on the left symbolizes the religion of the area; the anchor on the right represents one of the main industries of the area [fishing], and the flaming heart in the center symbolizes the suffering and sacrifice of those who fought for the provisional government.
